Never thought of it like that, good insight. I can completly understand that.
As the anti-magic fan, I won't have any magic powers because they lack proper logic.

I choose bodily just because with magic i could do stuff with my body like magically enhance it anyway

Bodily, cause like a few comments said you can still use magic to shapeshifting or even give yourself powers to make you shapeshift just not at the Nigh level
I feel like it would be fine not to have magic because 'all powers except magic' includes vast Reality Warping capabilities, and other such powers, so it's really not that much of a loss, and you can basically emulate the effects of magic via Reality Warping anyway. Similarly, if you have all powers except a particular category, then as long as that category isn't creation-based powers then you would surely have Omnificence, right? So you could just create the powers you lack.
Of course, you could argue the same for all the other powers. Unless, I suppose, we're taking this as an inability to produce any effect associated with the category of powers that you lack (e.g., if you lack mental manipulation powers, then no magic, Reality Warping or any other power you have can manipulate minds). In this case, then if you lack any magic-based power, then you would necessarily lack any power that can create magical abilities, which would prohibit you from having Omnificence, Absolute Superpower Creation, etc (the same would go for any other category of powers you lack). On the opposite side of things, if you lack, e.g., mental manipulation powers, then you would necessarily lack any form of magic that can manipulate minds.
This seems like a far more balanced form of the question, since if you would have powers like Omnificence then it kind of invalidates the choice, so I'll be assuming this is the case unless otherwise stated. In this sense, I would probably still choose magic, because magic seems to me to be more of a method of achieving various powers, hence why most forms of magic are listed as variations of non-magical base powers, whereas the others are entire categories of powers in and of themselves. For example, if you lack all magical powers, you can't have Creation Magic, but you can have Creation, thus achieving the same effects via non-magical means. On the other hand, if you lack all Creation-based powers, then you can't have Creation and you can't have Creation Magic, since both are Creation powers. If you have all powers except magic-based ones, then you can still do pretty much anything, just not via magical means.
@AzQth I see what your saying, but on the flip side emotions and intent are based on magic meaning that if you had magical powers then how you want the outcome to turn out especially having Nigh-Complete Arsenal means it will happen and you are already a master of all your Magical abilities for the other ones you have to learn, expand and explore your limits.
The other thing to take away from is this having Nigh-Omnipotent levels of magic means that you essentially have all of these powers, so even if you pick not having magical telepathy or something you have the ability to create spells so you can find work arounds.
Take myself for example I chose out of having Nigh-Complete Arsenal which powers as a separate category would I not want I chose bodily, since magic has shapeshift capabilities already, and healing as well as other bodily related abilities using magic would be simple or I could create new spells to counter act this part since I'm just lacking one aspect of magic I could learn or using magic create something that can heal.

Also, why would you be "a master of all your magical abilities", but need to "learn, expand and explore your limits" for the others?
